1993 c40 hp elrr problem

Bought this motor about 3 months ago. First time out ran motor about a mile and had the overheat buzzer go off. Had the water pump serviced and new thermostat installed. Seemed to work ok after that, but ,noticed later that if I ran the motor around 2800 rpm the buzzer would go off. Shut motor off. restarted motor after buzzer stopped. Motor would start and would ran fine add low speed.returned to marina. My last time out motor ran good for about 5 miles until pee stream got weak and stopped. put boat in neutral, pee stream started flowing again. Took off , after short distance pee stream would weaken and flow would stop. Put motor nuetral, pee stream would start flowing. Did this until I got back to marina. Buzzer never went off I`m guessing because of me putting the motor in nuetral and the pee stream resuming cooling the motor. I`m thinking something gone wrong with the water pump again. Could it something else?Any ideas out there. Your Help appreciated.

drop lower unit and check
could be clogged passageways

Just fellowup,Took engine in to yamaha dealer. They checked water pump and thermostat that I had replaced found to be ok. Test ran engine and found the lower cylinder runnig hot.Removed cylinder head and found severe blockages in water passages around the lower cylinder. Thanks Ray.
