I just broke apart the joint between my water intake manifold and exhaust manifold on a kawasaki. I see there is some type of agent on the threads and a gummy substance between mating surfaces of the manifolds, when replacing do i need to use the same stuff? what is it? can I reuse bolts?

Permatex copper on the gaskets (use new gaskets). Blue thread locker on the bolts. You can reuse the same bolts.

The gasket appears to be Stainless and perfect shape, this needs to be replaced? Alos the gasket has a profile and seems there is an up side and a down side how to tell the difference?

Yes, it needs to be replaced. They get crushed when torquing the bolts. One time use only. The raised profile you are referring to go 'up' (facing exhaust) to the manifold.
