YAMAHA FX140 idles in high RPM

It was running fine until later that day RPM went high on idle. Any idea what was wrong?

Have you checked the throttle cable to be sure is is releasing completely? There is an adjustment screw on the handlebar end, and there should be 4-7mm of free play. The nut can come loose and let the cable get out of adjustment.

Well not only RPM high, also the CHECK light is on as well. There were few people rode it on that day and tried to take off from shallow water. Is it possible that debris or sand got into it?

If you ran it in less than 2 feet of water, you most definitely could have sucked up sand, mud, etc.. Usually gets clogged up around the thermostat, but can block other areas as well. That usually causes the engine to overheat, but I'm not sure what is causing the high idle, unless the system is trying to increase the rpms enough to satisfy the thermo sensor. The idle on the FX is controlled by the ECU, so there is really no adjustment. Are you getting water flow out of the port side overflow when you run the ski? Try holding down the select button (or the speed/rpm and volt/hour buttons on the cruiser models) for 8 seconds while the engine is running or right after you stop it, and see if the display shows an error code.

Can you estimate how bad can it get? Am I looking to spend a lot of money to fix it?

Could be real simple, or not. You might want to take it to a dealer and let them hook it up to the YDS system to help make a diagnosis. Then they could tell you what a repair would cost.
