1998 Yamaha Salt Water V130

My son was on some rough water in the Gulf off of Tampa and apparently the engine ingested some water through the intake. The engine ran while being flushed however it sputtered and died. We tried to restart and the engine how ever it appears to be locked up. Plugs were removed and WD40 was sprayed in over a few days and it still wont loosen up even with a breaker bar and socket on top of the fly wheel, any suggestions?

How did water get pulled into motor past the upper cowling and air intake silencer?.....Was motor submerged?....
