Battery Charger direct to battery, or battery switch?

My current setup is 3 batteries: port start, starboard start and house.I have two 3 position switches: port, all house and starboard, all house. I am installing a new charger, 3 bank and the instructions state each charge cable should go to the battery (with a fuse). My exisiting 3 bank charger goes to the back of the battery switch. What are the pros and cons of each setup?

your new charger is intended to go to each battery and sense each battery. going to the switch you only sense the highest voltage battery and may try to over-charge a bad battery.

follow the instructions of the new battery charger.

Assuming connecting charger on the bat switch side that goes direct to bat terminal

Connect to bat, no voltage drop from connections/cable
If everything is clean and tight next to no issue so far as voltage drop
