I am going to rebuild the transom and decking on an early 90's Deep Pro V17. I would like to get rid of the carpeting on the side rails also. I'm not totally sure how to get the side rails off and would like to confirm before I tear something up.

It looks like I need to pop the rivets and take the inner rail off. How does the outer rail come off? Is the carpet just glued to the center piece?

Remove the rubber bumper insert and you'll see the rivets to remove. Carpet is glued. Do NOT use Pressure treated wood of any kind in your boat. It will literally EAT the aluminum. Ext. Grade plywood coated with epoxy resin will work Great.
