I am in the process of putting a new floor and carpet and new furniture on my pontoon.I am wondering if there is anything that can be done to help seal the wood from the water both from below and above. something like Thompsons water seal or would it be better to paint it or maybe epoxy it.
I would second the epoxy or poly and then maybe even a good coat of outdoor deck paint (Homedepot,or Lowes) Just coat both sides in 2 or 3 coats of resin and it should last a long time.

Why not use pressure treated ply. Most of the pontoon boats are built with it. My Monark has it and no problems in 9 yrs. It isn't even painted on the underside.
Use pressure treated wood and then stain that with the water seal. Should last as long as you need it to. Assuming proper maint. is done when necessary. Have fun, I replaced the floor in my boat last year. It can be a challenging experience.Later,
