New owner type of question about my 1998 Yamaha 150 charging system,

Ok, so i've jumped in with both feet and for my first boat purchased a 1996 Cobia 19' center console with a Yamaha 150 2 stroke. It's done great so far but the one thing that gives me the willies is the battery / charging system. I haven't had any issues but worried that i'll get offshore and the motor won't start from lack of juice. I've got the dual battery system with the selector switch and one battery seems to be weaker than the other.

I guess my question is does the motor charge the batteries and if so do i need to switch the selector switch for it to charge both batteries?

I haven't had much luck finding documentation on the boat or motor yet.
