2000 C60TLRY missing?

Replaced the heads on my 2000 Yamaha C60TLRY after overheating. Engine seems to miss with no overheat buzzer and runs better with emergency wiring un-plugged. Can the thermo switch fail and cause this? Can this be tested? New plugs and water pump. Will also replace the thermostst this week. Seems to be an electrical issue. Any ideas?

Start with the basics check compression on all cylinders or leak down test, spark to all cylinders, and timing at idle and higher RPM.
If it overheated bad enough to cause heads to be replaced there could be more damage.

If all is well then chase fuel or vacuum problems
