I have a 2003 SX150TXRB which will intermittently drop rpm's while running around 3800 or higher. It will drop 100 rpm's for a split second and jump back up. I have changed the fuel seperator and the fuel filter. The RPM drop usually doesn't occur until after it has been ran awhile. For example: Run the boat at 3800-3900 for approximately 30 minutes with no problems. Stop to do some fishing. Start back up and running at 3800-3900 and it begins intermittently dropping an RPM. Any ideas?

My RPMs fluciate a bit when I am in rough water even though my throttle position or trim angle has not be changed. I contribute it to the depth of the propeller varying between waves. If you're on calm water and the depth of your lower unit remains consistent while this occurs than it is most likely not this.

Remove your cowling and wash your coils down with fresh water. Let them dry in the sun then spray them down with WD40 or something like that. Sounds like you have a coil arc'ing. You can spray some Simple Green on them before the final rinse to get any residue off.
