get it hooked up to a computer by a Good Yamaha tech to see what is going on

MEDS comes up clean no codes. Timing just turning the motor over is 9 btdc. Sprayed the vacuum lines with gas while running at 1800 rpm's and doesn't idle up. Thought maybe a vacuum leak.

We are having to keep the idle arm on the binnicle up to get it to start

It may not throw any codes but it's going to give you a lot of readings that should give some indication of what's happening. Is the high pressure pump maintaining 875 +-

how do you test the hp pump. We tested it on the top of the vapor canistor at the valve and it was 52 lbs

Computer will show that pressure
Along with a lot of other info
Get the print out and post all info

52 lbs sounds a bit high. Should be in the mid 40's but shouldn't be an issue. You do not adjust the timing on the engine. The computer does that using the information received from the different sensors.

Just thought of something. Pull your low pressure pumps and check the diaphragms. They may be ruptured and flooding fuel into the intake being it sounds like a flooding condition and that engine only runs on four cylinders when in neutral anyway.

Pulled the plugs and both middle plugs are wet. Top and bottom plugs are dry. Changed both manual pumps. Will idle at 1400 rpm and timing at 1400 rpm was 20 btdc.

What is the temp going to? In cold start mode the timing is advanced until operating temp is reached, then the temp sensor kicks it back down. If the engine doesn't heat up, it will not drop.
