Last two times I?ve been out, after boating around the lake (and stopping a couple times) for a couple of hours and stopping back at the launch area, I go to start and will barely turn-over the starter, but not enough to start the motor (and radio settings [stations] reset). Seems to be a charging issue (had the battery tested at an auto parts store, not problem). Took it (pontoon) back to the dealer, and surprisingly, they could find no problem.
What am I doing wrong.

You have a bad connection on the wires from the battery to everything else some where that goes open and disconects the power when it is needed. Replace the main fuses on the motor and clean ALL the conections bright and shiney. Look for any burnt insulation and corroided conections. Test the ing. switch for good connections. If the motor has tilt and trim and it still works fine you trouble will be in the starting system somewhere. Shorting accross the large +battery post on the selonid to the small + post on the selonid will tell if the trouble is in the wireing from the motor to the control ing. switch as the motor will spin over and start. Make sure that no one or nothing is near the prop and that the motor is not in gear when testing this way. JMO

Turned out to be a bad voltage regulator. Not certain why they (dealer) did not find it the first time . . . back out last weekend, no problems.
