First post, lots of good info here 
Brand new Mercury 50BigfootEFI, 22' pontoon. Took it to marina for 20hr maint/check as per dealer/Mercury. All good, mechanic thought to much play on propeller (forward/backwards), nut would not tighten up more, removed FlowTorque III assembly and installed FlowTorque II. Nut tightened up more, less play. I questioned this, appeared shorter than the original III assembly. Ok I was told. I noticed less speed on the boat almost immediately, shrugged it off to wind/water. Used to do 20mph pretty consistent, depending wind, waves, trim etc. Actually I just trimmed the motor up a bit a bit so it was not metal/metal. Now max is usually 17-18mph, and that's with the trim up maybe ?. This is all gps reading btw. Being a new boat owner (my first), I honestly never payed much attention to the tach. So I'm not sure what it was reading at WOT before, but now it's like 4500rpm, 17/18mph. I can only assume it was higher before. I took it back after a couple weeks later. Mentioned the loss of speed, asked if the II vs III assembly could do that, probably not, they had the original III, put it back on, no change. The prop nut was a REAL pain to remove I might add, I watched, last time it came of real easy. I'm taking it in again to have it checked further but....
Are these flow torque assemblies interchangeable?
By pulling the prop tighter, less play, restricting (blocking??) the exhaust, have they ruined my motor?
Any ideas why i would lose 1000 rpm (if it was actually at 5500) just like that, and 3 mph?
Prop is 14" 11P.. no need to change it boat ran fine before

Boat sounds fine, starts fine, runs fine.... just loss of some speed and rpm it seems
Just looking for ideas to question shop about, as a lot is new to me. I know the rpm needs to be in the 5500-6000 range now. One bad plug/cylinder cause this? Could be as simple as a wire off ?
Things not even 3 months old yet Just want some ideas/exp before i accuse someone of messing my motor up. Of course they will say they didnt casue it by the change of hubs
