I recently got a 1965 Fabuglass and the floor was all rotted out. I pulled the floor and found that the transoms were all rotted out. Will be replaceing them also what would be the best way to get them out and put new ones in.

Lots of threads concerning Transom Rebuilds. Do a search with keywords of Transom Rebuilds and You will find plenty of Pics and descriptions showing and telling you what you need to know. The first link in my signature below has drawings and details on how to fabricate and install your stringers, deck and transom.
This guy did a fantastic job on his transom build....
