Get back to basics. Compression test. Spark test, to make sure that 1 and 2 are missing. If they are not firing it could be a pulser coil or the cdi "pack". Check for bad connections and grounded wires first. I have seen very few Yamaha ignitions fail. You will need a DVA meter and a manual to check the pulser coil and pack outputs. I don't see two coils failing at once.
