Water starting problem

Cannot figure this one. Have a '66 Johnson Super Sea Horse that starts and runs great. Problem is that if you shut if off and let sit for hour or so with motor in the water, it won't crank. If when you stop you raise the motor and then lower it when you are ready it cranks fine. Can't figure this out.

When you say " won't crank " are you talking about not starting or it won't turn over ??

What spark plugs are you running in it?
I had the same problem a while back and it was because the plugs were wrong so it just pumped fuel into the cylinder but did not ignite. But when you first started it from totally cold it would fire first go.
If not that id be looking at the carbs

Check your spark with an open air gap spark tester set at 1/4 ".
