1990 Yamaha 40hp exhaust question

I've never owned a Yamaha outboard before and have a question about the two small ports on the back of the mid section. I have water coming out those holes. Is that normal?

Yes it is. You should have a steady stream of water coming out a hole in the stb side of the lower pan. Also coming out of the square/oval hole on the top of the back leg. Exhaust and warm water should be coming out of the back of the prop
