Rpm problems figured out at first

I posted a post about some rpm problems I was having before hand. I was going to take it to the shop but was never able to get it there. I decided to redo points, cap, rotor, condensor, ya know all that stuff.
I took her out and she actually would run wide open in the water. She would do about 25 at 3,000 to 3,100 rpms. I had ran her for a little bit then had to dock to run into town. Headed back out she started right up ran her for a couple hours then anchored her to go swimming. She started right up but would not go above 3,000 then slowly she would not go above 2,000 then died in the middle of the lake. messed with her enough to get her to dock. Worked on her for a bit and it was acting like the coil was getting hot and going out. replaced the coil and she started up, I could get 3,100 out of her fine and she was running ok but she sounded a little rough like she wasn't firing on all cylinders. I got her home and checked all of the plugs and none were fowled. I noticed then on the intake manifold where the exhaust cross over was that the paint was burnt off where it goes into the head. Not very much just about maybe two inch square on both sides. When I start her up I can feel her getting hot there pretty fast.
She still sounds good and doesn't make any extra noises that shouldn't be there. There is not any water in the oil, exhaust or anything like it is a blown head gasket or intake manifold gasket. Is this a cooling problem, exhaust problem, or none of the above. I was told by a mechanic that if the exhaust is clogged up it will cause that to happen to the cross over and that would make sense why it would not go to full power before but I pulled off the riser elbows and put a garden hose in each side and water flows freely through both sides. She is a 1983 Bayliner Contessa with an AQ260 ( GM 350 ) and I believe a 280 or 290 outdrive. Was really wanting to get her out this coming weekend so if anybody haas any suggestions they would be appreciated.

I have recently read a post that stated that the burning of the intake paint from the cross over is normal. Does anybody know if this is true. I do not remember seeing it there before the last time I had her out but I couldn't be certain it wasn't there.
