2004 yamaha 40TLRC running issues

I have already posted a thread about this darn motor but I think Im getting closer to the problem. 1st of all I have cleaned all three carbs but some people are telling me there are 3 jets to each carb. I only saw 2 jets on all the carbs. I have checked every stupid little thing you can think of from spark plugs to gas to filters blah blah etc etc, but none of that seemed to help at all. The motor actually runs very well while idling and starting. The thing starts right up 1st crank every time with no problem. When I launch the boat and get going down the river it runs perfectly but about 5 minutes later it turns to ****. It will not reach high rpm's. You can let off the gas and then gun it. It will start to get up and go and then after about 2 seconds of being on the throttle it bogs out. But like I said it will still run well at low speeds, idling, and cranking throughout the day. The solution I am leaning towards the most on is that the choke (primer assembly) Part# 63D-14380-00-00 or Part# 34 on the carb diamgram doesn't work. Im thinking maybe the choke is stuck open or closed when it gets hot or something. Could that possibly be the problem? And then the other 2 things I think it might be is maybe a bad fuel pump or cracked head. Anybody have any experience with this problem or maybe any input from anyone? I'll take any suggestions I can get, this problem is driving me crazy :facepalm:

Hi there... have you checked your fuel line... I had this exact problem with a Jonnyrude. It would start Idle like a champ cruise at low revs and when you acellerated it bogged and stuttered..... I did every thing rebuilt the carbs.. new coils etc still bogged.... I finally checked the fuel line in the tank itself.. ( a wally world special 6gallon) it was new ... and low and behold there was a hole in the pick up tube right need the to.. so gas squirted out here instead of going up the tube.. it was fine at low revs but at high reves the pump pressure sucked air in there with the gas.. new tube and it worked like a top
