HELP!!! Alpha One noise

I have a 1990 19' Bayliner cuddy with the 5.7 motor and Alpha One outdrive.
I took the drive off to change the water impeller and now there is a loud noise coming from the drive. Its not really a grinding noise, more like a loud knocking.
It doesent do it at idle, only when I rev it up a bit and in drive and reverse. steering left to right doesent make the noise any better or worse.
When I put the drive back, I did have some problems with it. I noticed that when I put the 6 nuts on, it wasent going in as easy. Turned out that the shifting rod was sideways and not lined up so It kinda got wedged. I realized what happened and pulled it back out(I didint tighten the nuts all the way), then got it in right. I have the drive off right now and I checked the gimball bearing, it seems nice and solid, the u-joints look good to me also.
Could it be that the pressure that I put on the shifting rod damaged something?
Any help would be really appreciated!
