40 hp runs for 5-10 min. then cuts out

'66 johnson 40hp runs good for 5-10 minutes then cuts out starts back up in 5-10 minutes. It seems to be overheating and/or flooding. It did this in river and still in large test barrel(is that bad for it?). Has new tank, fuel mix and pump. new seals and gears on lower unit. The impeller is in good condition. Carb has been inspected and is free and clean.
