1989 225 HP Johnson - Horsepower problem

First things first...i have spark on all six cylinders, great compression, and my carbs are spotless clean and not gummed up. I also have a new electric fuel pump, and a disabled/removed VRO system. I have replaced stator, flywheel magnets, powerpack, voltage regulator, put on a new electric fuel pump, and replaced the spark plugs. When running wide open, in-river, the motor doesn't ever reach full horsepower, though all six cylinders are firing. In fact, we are getting less than half the power we're supposed to. The motor also bogs down and dies when trying to bring it back into neutral. Had this problem before putting in the new stator, voltage regulator, fuel pump. Could this mean a new timer base is in order, or is there a possibility that disabling the VRO has something to do with it? Also, i have removed the overheat thermostat. Any help would be greatly appreciated!
