I was playing with the throttle linkage (Screw) and it seems like I got more power, I was wondering If it will damage the motor If I leave it that way.

Whatever that screw is called on the throttle linkage I got more HP out of the whole ordeal which am really happy about, I also read on the net that the 1997 25 Johnson has the same bore, carbs and the same displacement as a 35 Johnson?

Throttle linkage sounds like you just adjusted it so it opend the carbs more witch is a good thing,

as for the 25-35 theres most likely small diffrences like the 9.9 - 15, such as the exhaus outlet and such.

I will post some pics tommorrow morning, I wonder if its the high speed idle jet that I adjust that feed more fuel to the carbs? Does anyone know if the 25 and 35HP are the same?

Depending on what screw you played with you might have messed with the wot timing. This is not good. Unless you want a hole in one of the pistons. Get an OEM manual and go through a sync & linc. The 25 hp is 30.5 cu " and the 35 is 34.5 cu " which makes them different. Hope this helps.
