1989 5.7 alpha I sputtering

All,

Approx. 30 hours ago I replaced the engine in my 89 Wellcraft Eclipse. The problem is that after 3-5 minutes of running at WOT it begins to sputter/backfire real bad. Back off the throttle to 3000-3300 rpm and the motor runs fine but cannot throttle up. I have had the carb rebuilt, replaced the plugs and wires. Any suggestions as to what do i replace next to get this fixed.
