engine misfire

i have a 1990 3.o omc cobra engine in my boat . i just started having this problem this summer . when i put my boat in the water it runs fine for 30 or so minutes . then it starts cutting out . i can tell it is the ignition, so i put in new points , condensor , rotor button, cap , wires , and plugs . i took it back to the water and same problem, so i thought coil was breaking down , so i bought a new coil . same problem. i disconnected wires from the positive side of the coil , and ran a hot wire from the battery to positive side of the coil , and it ran fine fine for the rest of the afternoon , so i am thinking it is the shift assist module breaking down after it gets hot and causing the misfire . i was wondering if anyone else came across this problem . i had no trouble shifting the outdrive in and out of gear so i was wondering if need to replace the module , or just keep it bypassed if it won't cause any other problems. thanks .
