I have a fiberglass pontoon that has a aluminum tray mounted under the boat and then the back area of the tray is three layers of plywood sandwiched where the motor mounts. My question is, is the inside of the tray, suppose to stay dry? I recently replaced the wood in the sandwich section, and was wondering if I was suppose to seal the wood to the aluminum with 3M 5200 or if it would be better to have the wood slightly spaced from the aluminum in the bottom, so water could drain out while on the trailer?

No it does not stay dry and yes you should have space for the water to drain. 5200 is not needed. Did you use marine grade plywood?
