Okay I have a 1996 40 hp evinrude I am in the process of putting the new seals in but i have a few questions 1. is there a torque spec for the bearing housing ? (this seems like the most critical area) 2. my shift linkage is still onthe top I dropped the lower unit out and left the shift linkage on the engine is this going to be a pita to get back together? if there are tricks to these questions it would be great to share them thanks

Not sure what you mean about a torque spec for the bearing housing. When you put the lower unit back on, move the shift lever into forward. Then once the L/U is in place, you should be able to maneuver the upper shift rod and coupler down into place so the end of the lower shift rod enters the coupler. Make sure the indent in the lower shift rod shows through the bolt hole in the coupler, then re-insert the bolt and tighten it.
