Bilge box plugs what are they for?

I recently purchased my first fiberglass boat. I want to mount a bilge pump. I see a box built in at the bottom of the transom that looks to be the place to mount one. The rear is the bilge drain hole. My question is: on both sides of this box are rubber plugs. They look like they may be there to drain the area under the floor. Why are these plugs there and should I remove them to allow the under floor area to drain?

Thanks QC My boat is a 16 ft.1976 Lucraft bowrider.
