is it ok to use an Alkyd based paint on the inside of my aluminum boat.

Sure. Just make certain it's really clean and wiped down.

As house painters we've used latex on siding and oil on the more exspensive awning jobs.
Pressure washed, sometimes even srcubbed with bleach or TSP and sprayed with house paint. Oil has harder finish than latex but latex is easier to apply and will never peel off aluminum siding (will get chalky after 15 years) I would use oil on the boat.
