I recently bought an old Mach 1 and done some maint to get it on the water. The first few times on the water were ok but I started to get a vibration in the floor and can reduce the vibration by triming the out drive but is still there. I removed the magnetic plug to find fine metal shavings and feel a faint bump when turning the prop by hand I have been ocd about keeping the drive full checking it every time I go out and it doesn,t leak and the lube looks the same as the day i put it in should i pull it or run it till it gets worse.

What are you calling fine shavings on the magnet. Are the shiney, or is just bit of black magnetic stuff on the magnet. The latter is normal. If it't shiny, you have a problem and time for the drive to come apart and get inspected.
Drives do fail, and we have no idea what year your drive is.
