Default 2003 Pro-Line 20 Sport need help

I cannot figure out why my boat accumulate about 3" of water in the battery compartment. This happens when it rain or after cleaning the boat. The hole where the wiring and hoses for fuel line seem to be stopped up because water seem to fill up in that hole. I have tried to stick a roto rooter spring to clean it out but nothing is working. Has anyone had any problem with this before? Seems like the water should drain down to the bottom of the boat. But its not...
