i just got a motor and it looks like this guy liked to drive through things with his boat. i have found a hole looking like it has some scratches around it i have a pic so let me know....if im an idiot or paranoid of if i should be concerned..the hole leads to the top section of the lower unit to where the water pump housing and shift boot sit.

If you're speaking of that small square hole in the front area of the lower unit/exhaust housing, that is normal.
