I am considering purchasing a boat with '99 Yamaha 50 hp 4 stroke. I have never driven or owned a 4 stroke. What should the compression be on the motor? Is their anything I should check that is different from a 2 stroke?

yes, have a leak down test done, it will show flaws a compression test simply cannot.
