Hi, I was running my Bayliner today for about 5 hours doing some tubing and just as we were heading to the dock the last time I heard an awful sound when I placed the motor in neutral. I took the boat for one more loop to see and it reved up to 5000 rpm's fine in forward but at idle again a bad noise. Sounds like a scraping/grinding kind of noise.

Any thoughts to what this could be?

Because of compliance in the system, it could be nothing more than the drive dogs not fully dis-engaging and rattling together. Easiest check is to pull control handle slightly back towards reverse. If this cures the noise, then adjust your linkage to give slightly less throw in forward.
