I Have a Johnson 5.5 Hp that I had this happen twice now When I go to run it, it starts right up but it won't pump water, Then after you run it a minute it starts pumping, I'm sure it's the thermostat sticking.. Is it OK to Take the thermostat out???

no leave your t-stat in if you think it's bad get a new one. are you sure your water pump is good ? a t-stat will open after it get warmed up

My 1958 5.5 does not have a thermostat and I don't believe your 1961 does either. Take a look at my 5.5 HP Tune Up Site at http://outboard-boat-motor-repair.com and take a look at the pictures there so you know what to expect. If I had to guess, some of the tabs are broken off your impeller like they were on mine causing low water pressure at low RPM.
