Have you tested the spark and compression?

It's running on one cylinder. Has to be either a compression problem or an ignition problem, or water getting into the cylinder. How did you test the spark? It needs to be able to jump a 7/16" gap. Disconnect and ground one plug wire and run it. Repeat with the other wire. It probably won't run at all with the good one disconnected. That will tell you which cylinder isn't working so you can zero in on it.

Put your thumb over the hole. That's only for people that know what to expect. Compression gages are cheap.
