Default Mercury Sport Jet 90 - Ignition problems

I have a Mercury Sport Jet 90 that suddenly lost power. I checked to see whether the plugs were firing using a spark tester on each plug wire. Cylinder 1 and 2 were firing but 3 wasn't. I switched the wires going into the cylinder 2 and 3 coils and the problem moved to cylinder 2. I figured that the switch box was bad because this was the same problem that I had last year (maybe 30 engine hours ago). I got a new switch box under warranty from CDI but this did not fix the problem. The engine had a red stator put in before I got it. My question is how to do diagnostics to determine if the stator is bad since the wiring has changed from what is in the manual. I have disconnected the engine speed limiter and it made no difference and I isolated the stop circuit with no luck. What else besides the stator could be the problem, I am hesitant to spend the money on a stator because I have heard that the red stators are very reliable.Any suggestions would be welcome. Thanks,Scott

I would try www.Rapair.com, I think they are the maker of this ignition system, and may provide you with wiring diagram. There is a service bulletin and instructions that may have came with the new stator.
Help somebody every day, if you can.

Your stator has 2 sets of outputs, 2 wires that go to the ignition side and charge up the coils. The other set feeds the voltage rectifier and provides your 12vdc to the battery system and your instruments. Since its only one plug is having a problem it cant be the stator. You said you moved wires from coil 3 to 2 and the problem moved. I believe only other thing it can be besides the switch box is the trigger. Well it could be the wiring as well to the coil, make sure its got a good connection. I would use this to troubleshoot your trigger.
