Yamaha 2003 90HP 2 Stroke Problem

Problem: On the water, after 15 minutes in-gear idle speed and 30 minutes @ 4000RPM, back to in-gear idle speed for 10 minutes, engine sounded like it was running very rough when back to idle speed. Motor looked like it was shaking quite a bit. Idle speed was bouncing from 1000 to 1400 RPM. Usual idle speed in neutral is 800 RPM.

After engine was off for an hour (lunch at restaurant), returned to boating and all situations were now normal for the return trip. This is the first hiccup I have had since I have owned the boat (70 hours of operation)

Before I start ripping and stripping, any suggestions?

More info: Fuel filter was replaced 10 hours ago. No motor temp issues. No alarms.

Don't want to cloud things with too much info for now.

timing link off or loose maybe? Water in fuel? Plug dieing?

Pretty vague question which could have a thousand different causes.

Don't visit this forum much any more, too buggy. In reference to the problem and my symptoms being too vague, every time i get very specific, I seem to get a lot of crap because I give too much information, OR, people don't respond because there is too much and they probably don't want to wade through it all.
