2006 Yamaha 50 4 Stroke NO spark

I have a 2006 Yamaha 50 4 stroke (carb) that has no spark on 2 cylinders. It has 2 coils on the side feeding all 4 cylinders. One coil fires #2 and #3 cylinders and the other fires #1 and #4. My question is I have fire on #2 and#4 but not on the others. Trying to see only one side of the coil is working but not the side?????

We just restarted the boat and it runs (fires) on all 4 cylinders for a minute then falls on its face again. This has got me stumped!!

my Snap-on inductive timing light has an arrow on it telling which direction to clip it onto the wire.
Had to hook it up backwards to get it to flash on my Yamaha C40

But that would not cause the bad running.
You need to get an adjustable spark tester that can be hooked up to all plugs at same time and see if you are getting and loosing spark

Or better yet test voltages to coils to make suure they meet spec
