Yamaha F90JA Outboard Motor (Four stroke jet drive) Over heating Issue

I have a Yamaha four stroke motor (its a 65 horse jet outboard) and we typically run in very turbid and debris filled waters. The pee-hole had been clogged and was spitting out some water, but not a lot. The motor was ran off and on for a day or so like that. No paint or plastic has been melted, so I am assuming the motor did not get too hot. When we did free the block in the pee-hole, the water was hot, but not hot enough to burn my hand. The motor now will shut off randomly and does not want to get on plane very easily (could be related to impeller and lining spacing, already bought both anyway). My questions are 1) could this be related to overheating and 2) what can I do to fix it?
