I've come across a 1998 Yamaha 200 SWS II that I'm considering buying but the owner says it has a tendency to overheat at WOT.
The water pump and thermostats have been replaced.
The engine is overpropped. It only hits 4800-5000 at WOT.

I've done some research and have found that the cooling passages in the head and block can become blocked with scale but they can also be cleaned.

Should I pass on this engine?

I would never buy a motor with a problem unless I felt that the money paid for it was just something I could throw away, and I have more that I plan on throwing down the hole with it. Just in case

Sounds like you are at least getting it from a somewhat honest seller. Be aware that a lot of sellers will underestimate their problems. It may be a simple fix, but if he has overheated it too many times it may need to be rebuilt. If its got good compression, cylinder walls don't look scored, and the price was right I wouldn't be afraid it. Key being the price!
