2000 Mercury 200hp EFI blocked drains

The motor starts and runs well. Good water pressure but temps on the low side. Stumbles frequently between 1000 and 2000 rpm. There are two 1/8" diameter drain holes just above the lower anode. Both get plugged with sand grains (I ran aground in the north cut in the fog one day). I removed the lower unit, cleaned out the sand and replaced the water pump assembly. My question is what happens when those holes plug up? Does the chamber fill with water affecting the overall motor temp? There is no way to flush the sand out as its inside the housing. Should I just drill out the hole, flush out, epoxy the hole and redrill? Any input appreciated.
