250XS Alternator and charging question

Greetings! I hope someone can help me with this.

2004 250 XS

Last weekend, my voltage slowly discharged according to my dash gauge. Made it home before it lost all voltage.

Replaced the batteries (they were a few years old, so it was time).

Checked the alternator and it was not putting out voltage. Pulled the alternator and took it to the shop and they said it had a bad rectifier and replaced it. Put the alternator back on and it was still not showing output at the main "red" stud on the alternator. It was reading battery voltage.

Figured the alternator was still bad. I pulled the alternator back off and took it back to the alternator shop. They put it back on the bench test and it showed 13.5 volts output.

Thoughts? I obviously have a problem somewhere. Yes, all the battery cables are good and connections are clean and I used nuts (not wing nuts).

The other motor works perfect and when it is running and the batteries are on "all" I am showing 13 volts on both voltmeters at the dash.
