I recently purchased a boat with a 1988 88hp Johnson on it.The boat sit up 2 to 3 years before my purchase. It starts, idles and increases rpm good until I decide to switch it off.The problem starts when the boat is on the lake. It starts okay, idles for a few minutes then stalls. While looking to find out why this happens I discover water in the fuel line and carbs., full of it actually. What could be the cause of this problem?

Ethanol fuels attract moisture. After 2 years sitting the fuel goes bad, usually will have some amount of water in it. (It's even possible the tank has suffered from Phase Separation.) First thing to do, is pump the tank (empty it.) completely. Empty the fuel lines and start with a tank of new fuel.
