How can I turn the gear so it lines back up to put lower housing back on after replacing water pump

If you are trying to align the drive shaft, have someone rotate the flywheel while you push up on the lower unit.
Or put the lower unit in gear and rotate the prop while you push up on the lower unit.

How do I do that if gear is in neutral

If you rotate the flywheel, it doesn't matter if the lower unit is in gear.
You can shift the lower unit into gear by puling up/ pushing down on the shift rod.
