I followed the instructions in the manual and removed the shift lock lever screw, the 6 screws attaching the powerhead to the exhaust housing and the 3 rubber mount screws and it will not come loose. I was looking at Leeroy's Ramblings (Maintaining Johnson 9.9 Powerhead/Gearcase) and was wondering if his suggestion for separating the powerhead from the exhaust housing (using a sharpened screwdriver) should be my next step or is there something else I should try first?

Sounds like you just need to break the old gasket free. FIRST remove the lower unit, if you haven't already. Some gentle persuasion with a large screwdriver under the exhaust cover might help. Resist the urge to try to wedge something between the bottom of the block and the tower housing as you could damage the mating surfaces.

Success! I had to clear away some of the gunk so I could see the seam and then I used a couple of gentle taps on the back of a screwdriver to break it free.
