Let me start by saying I committed a cardinal rule of not watch gear oil level in the lower end and paid the price..
The puzzling part comes after the replaced lower end unit. When running my motor to trouble shoot issues,. water bubbles out of what i thought was a spot for grease.and as i increase speed, it starts to spit out, If I try to plug the hole, then a stream runs down the exhaust tube. Did i possibly put the new power head gasket on wrong, or do I have a bigger issue? (Hole is in the lower portion of shift handle)

No nothing you did wrong.

Whenever you pull the powerhead next, change the o ring. There is an o ring that seals water from dribbling down there, but you can only access it with the powerhead off. It wont hurt anything like that. Adding more grease to the shift handle may slow it down some.

Tight lines and wet hooks! Or something like that. Like I said, add some grease, and forget about it, until you next have the powerhead off. Then change it.
