15 HP Chrysler frying wires

Took my 15 hp chrysler out of storage and hooked up the battery. Smoke rolled out from under the hood. Yes the battery was connected correctly. :)
The two starter interlock switch wires are fried. I disconnected the wire that goes to the starter and quickly connected the battery again with amp meter. No current draw that time. I took out the starter and that spins up fine. Starter switch, interlock switch, and kill switch test fine.
I also looked around for any other wires that could be shorted to block, all look good.
Anyone have any ideas what could be the issue? I also could us a wiring diagram.
It ran great when I winterized it.

This has the MagnaPower III
I have not looked under the flywheel yet, but looking at it last night, the rectifier is toast. It measures .045 on AC1 and +, and .53 on AC2 and -. Even when I switch the leads. Could that have been what released the smoke when I hooked up the battery? I will look under the flywheel tonight to see if anything looks like it got hot.

Took the Flywheel off and everything looks good. Nothing looks like it got hot.
