Default Replacing the transom in a jon boat, need a bit of advice

My dad gave me his old 16 ft jon. Its an Aqua Sonic I believe.
Anyway, the transom needs replacing and I was wondering whether the rivets I drill out need to be replaced with new rivets or can I use stainless bolts like Ive read about.
What can I use to seal up the plywood that would be good? Im gonna use exterior grade plywood because Ive heard that treated can pit aluminum. Any thoughts? Thank you for any advice in advance.

Stainless is fine. I'd recommend 3-4 coats of epoxy. If you want to go on the cheap. Several coats of marine varnish followed by several coats of Rustoleum Oil Based Paint. With proper maintenance she'll last a long time.
